This data will be shared with The Cancer Genome Atlas community via numerous avenues, for example, conference calls and Steering Committee meetings. In addition, strategic planning continues to discuss the project requirements within our organization, NCI and TCGA community.

Quarterly Activities/Project Description During the past quarter, we have received 274 new cases across 8 tumor types to perform next generation sequencing and somatic alteration discovery. We are in the process of exome sequencing 291 TCGA cases. Full coverage exome sequencing data has now been completed for 2952 ARRA designated TCGA patient specimens (excluding Ovarian & GBM). This number represents a total of 580 cases completed in this reporting period fully clearing the backlog of samples that had accumulated over the past quarter. We have also implemented a new automated mutation calling and MAF/VCF submission process that includes a filtering pipeline to accurately identify and remove ā€˜8-Oxo-G’ artifacts present in a subset of our data. This new pipeline is advantageous in that it both improves the quality of the mutation calls being submitted as well as automates a previously manual process for data submission. We continue to invest in deep coverage whole genome sequencing data for the TCGA lung adenocarcinoma, lung squamous cell carcinoma, renal clear cell carcinoma, and head and neck squamous cell carcinoma projects and have completed a total of 112 whole genomes (56 cases) for these four sub-projects. Additional whole genome sequencing was recently initiated in the glioblastoma multiforme as well as the lung adenocarcinoma project and we anticipate that 71 additional cases will be available by the end of the year. These new whole genomes represent a significant increase the in the scale of whole genome sequencing previously attempted for TCGA and expect this trend to continue as working groups nominate additional samples for whole genome analysis over the next year. Our raw data submission pipeline is now fully compliant with the new sequence data hosting center cgHUB and all previously self-hosted data is now live and accessible to users.
