POLYTECHNIC INSTITUTE OF NEW YORK UNIVERSITY
This American Recovery and Reinvestment Act (ARRA) supplement seeks to establish an instrumentation facility to accelerate development of morpholino (MO) microarray technology pursued under the parent award. The proposed instrument will document history of the microarray pattern as it evolves during hybridization, and in this way provide essential information for assessing microarray performance. This request contributes to the US economy in following ways: by streamlining validation of MO technology for nucleic acid analysis, the request advances domestic innovation in high-throughput analytical genomics; by demonstrating US startup technology for real-time microarray imaging, the request further develops domestic hardware for biodiagnostic applications; by providing 6 months of postdoctoral support to establish real-time microarray protocols, the request invests in human resources and job creation. The requested instrument is based on a total-internal-reflection geometry for excitation of fluorescence; in this TIRF geometry, excitation radiation is confined to the near-surface region so that background from fluorescent species in solution is suppressed. Low solution background enables in-situ, independent monitoring of hybridization which, combined with high performance imaging hardware, allows the hybridization process to be simultaneously tracked at each microarray feature or "spot". From this real-time data, rates of hybridization, cross hybridization, and wash-off of mismatched sequences can be determined, and realization of equilibrium states can be confirmed. This expanded information will expedite validation of MO microarrays by assessing their performance relative to DNA microarray technology, as well as facilitate optimization of hybridization protocols. TIRF imaging will thus remove a principal bottleneck in validation and fundamental studies of MO microarray technology pursued under the parent award.

This ARRA supplement is for the procurement and in-house development of a total internal reflection fluorescence (TIRF) microarray imager, with the goal to facilitate testing and benchmarking of morpholino microarrays under the parent award. This past and final quarter of the ARRA supplement focused on advancement of capability for handling of nanoliter sample volumes. Although the existing sample cell can handle volumes down to 40 uL, these volumes are still too large to achieve adequate analyte concentrations for direct detection of typical amounts of collected nucleic acid sample, unless amplification schemes such as PCR or IVT are employed. However, if the collected sample is concentrated down to nanoliter volumes, the resultant concentrations are high enough to drive the microarray hybridization forward without the need for separate sample amplification steps. In the design developed this past quarter, the nanoliter cell will be loaded using conventional array printing pins to transfer uL volumes of sample; the sample will then be confined against the array surface and concentrated by evaporation down to a 1-10 nL droplet. The confining surface will in addition carry a built in temperature probe to monitor the confined solution, as well as serve as a conduit for heat transport to/from the droplet so that the droplet temperature can be conveniently controlled. In this past quarter, in addition to developing the prototype design, machining supplies were ordered to begin its fabrication. |

A postdoctoral appointment started on February 8, 2010 and finished on November 24, 2010. This appointment created a position for one PhD-trained individual for a total of 7.4 equivalent months, helping them bridge the unfavorable job market at the time of their graduation until they were able to secure a full time position in the fall of 2010. The postdoctoral associate also benefitted from the opportunity to diversify their training to encompass optics and fluorescence techniques, while advancing objectives of the parent award by bringing the new TIRF instrument online, by developing the requisite experimental protocols, and by designing real-time protocols that allow for optimization of control over cross-hybridization and validation of new transduction approaches to detection of analyte species. As this position already ended, the number of jobs is listed as 0 for the present reporting quarter. However, the ARRA funds continue to support development of temperature control capability and improved collection optics for the TIRF instrument, and therefore advancement of domestic competitiveness and technology in biomolecular diagnostics.
