FRED HUTCHINSON CANCER RESEARCH CENTER
We will conduct a genome-wide scan on an Illumina 610k platform for colorectal cancer in the following well characterized study populations: The Women's Health Initiative (WHI), the Nurses' Health Study (NHS), the Physician's Health Study, (PHS), and the Health Professionals Follow-Up Study. Once genotyping is completed, we will investigate blinded and unblinded quality controls, clean data using a well-defined protocol and analyze marginal association as well as interaction between genes and environmental factors. We expect our findings to enhance our understanding of the mechanisms underlying colorectal carcinogenesis. In turn, this will lead to improved prevention and treatment strategies.

We hired staff scientists, a programmer, a project manager, a program assistant, and statistical research associates. Staff were supported, in part, by the supplement. Due to changes in technology and associated prices, we requested and receivd approval to use Illumina's HumanCytonSNP-12 and OmniExpress platforms instead of the 610K platform and replication, and to genotype additional populations: a multi-center population-based case-control study (MCCCS), the Vitamins and Lifestyle (VITA) study, a French case-control study (French CCS), and the Darmkrebs: Chancen der Verhutung durch Screening (DACHS) study. We selected samples from studies in the project-Women's Health Initiative (WHI); DACHS;MCCCS; VITAL; French CCS; Nurses Health Study (NHS); Health Professionals Follow-up Study (HPFS); and Physicians Health Study (PHS). Samples were pulled, DNA was extracted, and samples were aliquotted, plated, and sent to the Broad Institute for genotyping. Samples were fingerprinted for quality control, re-plated for genotyping, run through a first pass of genotyping, and reviewed for quality control. Samples not passing QC and with remaining DNA were rerun. Genotype data were delivered, and underwent preliminary quality control, imputatuion, and marginal analyses. We ran preliminary gene-gene interaction, gene-environment interaction, and pathway analyses. Funds remain unspent due to decreased laboratory costs for genotyping. Additionally, there were unexpected delays in receiving data. A subset of samples were re-run, as there were unforeseen Illumina reagent errors that were not apparent until quality control and analyses were performed on the full sample set. Tenotyping delays resulted in delays in final analyses. Personnel costs associated with planned analyses will be supported by the parent award.

Staff Scientists: These people will involved in all aspects of study design, implementation, analysis and data reporting, and be responsible for day-to-day scientific aspects of this multi-site study Programmer: This person will assist with documentation, coding, and merging of data sets. He will also assist with developing databases to store data and programs to generate analytical data sets from these databases. Project Managers: These people will coordinate biospecimen handling, monitor progress of this multi-site study, and assist the PI with IRB approvals, management of personnel, purchasing, subcontracts and consultant agreements, as well as budgetary administration and grant reporting. Research Coordinator: This person will assist with data harmonization and merging, conference organization, purchasing, travel coordination, and other administrative components of the project. Principal Investigator: The PI will coordinate, oversee, and guide all activities related to this grant, including study design, implementation, conduct, as well as data analysis and reporting of results.Technical Coordinator and WHI Liaison: This person will coordinate sample selection, biospecimen pulls, DNA extraction, and quality controls for the WHI samples.
